Quests and events

Scripted wild battle: Rayquaza (Lv. 95) — Sky Pillar Peak
After the final Hall of Fame and Lance’s visit to your house in Pallet Town. Carry the Jade Orb and examine the far north end of Sky Pillar Peak. One chance: catching it, knocking it out or fleeing removes it; only losing allows a retry.
See Sky Pillar Peak: the Four Island trial (Team Rocket takes Rayquaza), Sky Pillar Peak: Rayquaza (post-game, Jade Orb)

Some of these depend on your starter, story progress or a choice. See the quests above.
